Your WHMCS billing and your QuickBooks Online books show the same numbers, with no exports and no double entry. Clients, invoices and payments go to QuickBooks as they happen, and the payments you receive in QuickBooks can come back to WHMCS.
Each client, invoice and payment arrives in QuickBooks Online on its own, with the correct item, tax and deposit account.
New and changed clients become QuickBooks customers, with no duplicates. Each invoice goes to QuickBooks with its lines and tax, and the QuickBooks total always matches the WHMCS total. Partial payments, applied credit, refunds and cancelled invoices stay in step.
For a US company, taxed lines go to QuickBooks with the tax amount that WHMCS calculated, also for inclusive tax and two tax levels. For other countries, map each WHMCS tax to a QuickBooks tax code.
Turn on the Intuit webhook, and a payment that you receive in QuickBooks is recorded on the WHMCS invoice. A daily check finds the payments that a webhook missed. The addon never sends these payments back to QuickBooks.
Every change goes through a background queue that obeys the Intuit limits and tries again with the next cron run. The connection renews itself, the dashboard shows your monthly API use, and a Repair payment links tool corrects payments that QuickBooks moved to a different invoice.
Clients go to QuickBooks as customers, invoices as sales invoices with their lines and tax, and payments as QuickBooks payments in the deposit account that you map. Credit that WHMCS applies to an invoice is sent too. Refunds lower or remove the QuickBooks payment. A cancelled invoice is voided in QuickBooks, and a deleted client becomes an inactive customer.

Yes. The addon uses the amounts that WHMCS calculates. Turn off "Automatically apply credits" in QuickBooks, so that QuickBooks does not move a payment to a different invoice. The Repair payment links tool corrects the payments that it moved before.
Nothing is lost. The change stays in the queue, and the addon tries again with the next cron run. Checkout and invoice creation in WHMCS never wait for QuickBooks. If the connection stops, the dashboard shows the problem and your admins get an email.
